Molecular Biology for Identifying Biological Entity

In principle, there are several ways of using DNA molecular biology techniques to identify or differentiate unknown biological entities, or quantitate and compare several biological entities.
 
1) Molecular identification to species, subspecies or even population level
Amplify a DNA ribosomal gene(s) called ITS or IGS of unknown biological samples,do the sequencing,  then blast the  sequences against the GenBank. It is the most accuate identification so far.
 
2) Molecular identification to genus or family level
Use the same method as the above, but instead ampify genes of SSU or LSU. Since the GenBank has expanded exponentially and exhaustively in recent years, all the biological genus and family DNA sequences are there.
 
3) Comparison, differentiation among biological samples
Techniques such as RAPD, RFLP, and DNA fingerprinting can be used to serve this purpose. Frensic and other litigation procedures also use these teachniques to compare among the candidates.
 
4) Molecular quantitiation as well as identification
DNA real-time PCR is used to do idenitfication as well as quantitiation in biological samples to target a specfic spectrum of biological species, however, it does not identify unknown biological species.
